Does this motherboard have a 5V-D coded-G or 5V-D-G pinout so that I can control the enclosure fans via software?

If you mean this in relation to RGB fans and their colour control; yes, the motherboard has x2 3-pin 5V slots, MSI calls these "JRAINBOW". See page 84 of the German manual:

To control the speed of the fans, you can connect them to the normal 4-pin system fan slots, as long as they are PWM fans.
