When filling and starting the water cooling system, I noticed that the direction of flow in the CPU cooler is not correct. (How bad is this? Can I leave it like this until the next maintenance? Or do I have to drain the water and move it? This is my first self-built water cooling system.

If I were you, I would rotate it. Especially with the CPU, the heat should be able to be absorbed by the water, as water is otherwise a poor conductor, and this cooler has a fine-structure cooler installed. I assume that Alphacool has also thought about this when they explicitly specify the flow direction. 

In the end, you have to decide for yourself whether you leave it like this or buy another thermal paste or liquid metal and rotate the cooler ;)
